The M.O.M. might be implying that Harry had something to do with Cedric's death, and using the idea that Voldemort has returned as a red herring. Rowling didn't explictly go for that explanation, though. With Barty Crouch, Jr. kissed by a dementor, it was only Harry's word that Voldemort was back. In fact, since Fudge DIDN'T accuse Harry of anything to do with Cedric's death, it seems as if he may have known the real reason himself. It was certainly very convenient that he brought a dementor with him into Hogwarts to visit Crouch Jr., even though Dumbledore forbade them to enter the school.
On the other hand, Fudge seemed genuinely surprised when Dumbledore told him Voldemort had returned. It is possible he was seriously doubtful that they were correct, that he believed Voldemort beyond returning. Perhaps he had also convinced himself that Dumbledore had lost his edge, or that he was jealous of Fudge's position (which is what he suspected during the fifth book).
